I'm planning a motorcycle trip starting in South Bend, Indiana, going through Toronto, Montreal, then down through New England, across New York, Penn. and back to Indiana. I would like to hit as many micros on my trip as possible. I'm also looking for riders to accompany me on some or all of this trip. If anyone is interested, please let me know.

Yes, Maine has a plethora of good beer and scenery. If you're looking for "bang for your buck" hit up Portland for a good selection of breweries, brewpubs and good beer bars (gotta hit the Great Lost Bear) within a relatively small city. Check this out for an idea of what's in town:

Portsmouth, NH: Smuttynose, Redhook (big, but impressive facility), Portsmouth Brewery (brewpub), plenty of beer bars (Coat of Arms, Barely Pub in Dover)
Merrimack Valley, MA (Haverhill & Lowell) - The Tap Brewpub (awesome!), Concord Brewers at the Brewery Exchange (pints before walking across the street to catch a minor league baseball game), Mercury Brewing (brewers of Ipswich Ales)
Hylands Orchard and Brewery (Sturbridge, MA) - farm brewery that has a few events going on during mid-August with live music, BBQ, fresh produce and most importantly...fresh beer.

Well, I'm bypassing the Canadian portion of the trip this time. I'm going to spend the week "hopping" around New England. Any other suggestions would be appreciated, especially if anyone wants to hook up for a pint.

I've added a numbering system to give my opinion on these.
0 = Never Been/No Opinion
1 = Recommended
2 = OK/Rec w/ Reservations
3 = Could be skipped if needed (But these are NOT bad, just make the cut list if time were an issue)
There are a couple "0"'s that I've heard are pretty bad,
like the 2 that are north of Syracuse, but I'd refrain from
dissing since I haven't been myself.
There are also a couple more that I'd think about including,

Davidson Bros in Glens Falls NY
Middle Ages (Brewery) in Syracuse
(then go to Dinosaur Bar-B-Q for food and an ApeHanger)
Keegan Ales (Brewery) in Kingston, NY (Near Guilded Otter,
but limited open. Call tho, Tom's nice and Mother's Milk Stout is Awesome)
...I could go on.
Too bad you weren't just a little more south, I'd meet up.
Maybe if you're at the Guilded Otter at the right time, I'd take a drive up)

Oh, yeah, if you want any details on the recs, PM me and I'll go into more detail. I travel the "NY Thruway corridor" often and know many of these from multiple visits.

I've been to 3 of the ones that you mentioned in NY and none of them were that memorable. Iv'e also been to three of the Vermont Pubs that you have named. If you go to Latches in Brattleboro you may as well stop by McNeils. They are very close.
Man Bruno, you plan on covering a LOT of ground, huh?
I'm gonna skip rating VT, NH, RI and CT.
Mostly because I haven't been to that many in these states (except RI -- I've been to all three, but I think newportstorm can rate those better since it's his home state). But the ones I've been to that I have thoughts on:
VT:
McNeill's Brewery --AWESOME beer -- 3 beer engines, mostly English-style ales. This guy knows how to brew. Kinda funky public house feel. Don't bother with food there. But the beer rocks.
Latchis Grille And Windham Brewery -- I don't think they're currently brewing.
Not on your list -- In Wilmington (1/2 west of Brattleboro on rt 9) Maple Leaf Malt and Brewing -- Changes are happenning there and they might not be open. New owner/brewer. I stopped in a couple weeks ago and the Californication Common was great.
In Bennington -- Madison Brewing -- If you stumble across this, keep going!
NH:
Only place I've been to in NH is Portsmouth, and that was years ago. But this is a sister brewery to Smuttynose, which ROCKS! Also in Portsmouth is the Smuttynose production brewery and Red Hook (which I think has a public house that might not be too bad, and a decent tour, from what I've heard)
Man, I've gotta get up to VT and NH -- I'm missing out on a lot of beer!
CT:
Only one on this list I've been to is City Steam -- I had an excellent time here. We went to Hartford for an overnight trip to go to Mark Twain's house, took a riverboat ride, and brewhunt. Pretty good beers, fun time.
I've heard really great things about Willimantic. It's just far enough off the beaten path that we haven't taken the detour yet. One of these times.
John Harvard's is a mini chain with locations in MA, NY and PA, too. The Union Station in RI is part of the chain, also. I've been there and to other JH's and have always found them to be decent to very good.
