Hoppiness difference?

Something I've noticed since using my tap-a-draft system is that the beer that conditions in the 6 Liter bottles ALWAYS tastes hoppier than beer in 12 oz bottles from the same batch!

I've had 4 batches now that all had this difference. Is there some difference in beers conditioned in much larger containers than in small bottles?

The guy at my local brew supply tells me that he prefers to keep beer conditioning in as large of a container as possible for this very reason. the flvors seem to balance better/more. (whatever:( ) I have noticed a difference when I let mine go in the carboy longer before kegging or bttling.
